I've recently noticed after playing the original DOS version of D3D that many areas in Eduke32 do not have the same light as the original version. For example, one of the rooms in Hollywood Holicaust, the room with the troopers, the atomic health, the shotgun and the secret place with the pipe bombs is very dark in the original DOS version, while in Eduke, it's much lighter. I have my brightness turned to minimum in both the DOS version and Eduke. Is there any reason for this?

Do you have the latest snapshot? Note: Not the latest final, but the latest snapshot.

I think this has to do with the brightness of Windows, I have noticed that the ports are lighter than the original.

I think it's been a couple of months now since the shading in the Polymost renderer was enhanced to more closely emulate the original 8-bit shading. It may still be a bit lighter in some cases, but overall it does a pretty good job.
