Well, I was thinking about this a long time ago but what does duke3d_w32.exe mean in eduke32 1.4.0 beta2 installation? Does this mean compatibility with xDuke or what? :)

Heheh. Forget about xDuke. This is pieca crap. duke3d_w32 is, as far as I know, a port for proper usage of original Duke3D (software mode) in a Windows environment. Nothing Eduke32 couldnīt do as well.

It would be good to join xDuke servers with EDuke32 :)
And that duke3d_w32 launches EDuke32 and says to left it open while playing EDuke32.

Wouldn't they be hopelesssly incompatible because of different netcode, etc.?

duke3d_w32.exe is a wrapper that understands rancidmeat's port network command line parameters and launchs EDuke32 with the appropriate settings, allowing EDuke32 to masquerade as the rancidmeat port. It doesn't mean you can join rancidmeat games with EDuke32, it just means you can trick DukesterX into correctly launching EDuke32 games by making it believe you're using rancidmeat.
