Penny Arcade is too hit and miss. They used to be much more funnier before they got uber popular. Most of their stuff is just "WTF" so much it's not worth trying to figure out. The comics folder in my RSS reader includes these (some are real print comics):

Crazy funny. Although some of the newer stuff is a bit obvious. But still, the guy's a genius for putting out so much brilliant stuff.
The only one I actually followed was just Concerned (http://www.hlcomic.com/), but unfortunately that's now finished :(
Ctrl-Alt-Del and the The Perry Bible Fellowship, even though it lacks regular updates :(

Yeah I used to be a fan of Penny-arcade as well but it did go down the crap shoot once it got really popular.
Seems it's like that with most if not all things in the media biz. Take music for example. I used ot be a huge fan of Linkin Park before no one ever knew who they were till fame hit them big and all of a sudden their music changed. Money and fame changes some people and their ideas :(
Oh forgot to mention that every now and then I like to check in on Explosm.net (http://explosm.net/). Very sick, yet very funny. :p

I used to read this MMORPG parody comic that had taken much influence in WoW. I remember it was written by a woman from France or something.. but I can't remember the name anymore :(

Most of the stuff I used to read online has either finished or is no longer updated: Concerned, Angst Technology, Sexy Losers (don't look it up if you're easily offended :D). There's also Megatokyo, which I haven't read in years.

www.fireball20xl.com has some good ones, both hand-drawn and sprite. The owner has quit sprite comic making and now makes youtube videos.

www.leasticoulddo.com - Originally about a sex-fiend named Rayne, the comic has since gone through three (or two?) artists and has become absolutely hilarious and sometimes even heart-warming.
www.lfgcomic.com - Drawn by the same team that do LICD. This one's about a made-up MMORPG/fantasy world.
www.pvponline.com - I love teh PVP, what can I say.
www.penny-arcade.com - It's the sheer absurdity/genius of some of the writing that makes me laugh.
www.drmcninja.com - Brilliant, brilliant, brilliant.
www.pbfcomics.com - Hilarious in every regard, but unfortunately, updates are few and far between.
www.schlockmercenary.com - A nice, consistent cartoony art style coupled with some high quality and light-hearted science fiction writing.
san.pengguo.com - A hilarious webcomic based on the Three Kingdoms/Dynasty Warriors saga. Unfortunately on hiatus.

I'm really surprised no one's mentioned Sinfest. It's a webcomic from an actual professional comic artist and it is funny and extremely insightful. Dealing with what is good and what evil in our society and the religions surrounding it.
Also Joe Loves Crappy Movies is great. Basically it's just a review + funny strip from new movies. The guy has good taste in movies.
