is it possible to get permission to distribute modified shareware packages of Duke Nukem 3D with different binaries (for modern OS's)? Or is there GPL incompatibilities or problems tracking down original authors?

and maybe we could have registered versions for Windows, Linux and Mac, to help people remember what duke nukem is all about before DNF comes out (and no I'm not speculating anything!)

Eduke32 works perfectly fine on the shareware version of Duke3D and I bleave the HRP works with it to. So I dont see why you would have to.

I'd suggest reading LICENSE.TXT from the shareware archive. It contains answers to your interrogation.

In this case you'll have to at least include the minimal set of Duke3D shareware files to abide with the shareware redistribution license and the source of the Duke3D binary you're adding if you did any modifications to abide with the GPL (and it can't be named duke3d.exe because this has to be the original shareware binary).
