I really don't know what to do.

After you kill everyone a portal will open up. Just find the portal and head on through.

Yeah it's the only portal left after you kill them all but be sure to look at the machines to get the dialogue from Tommy.

You need to go into Spiritwalk and shoot at the hexagonal forcefields on Mothers capsule. They will start glowing. Then you go normal again and shoot at the distorted forcefields with you normals guns. You need to destroy all of them that way.
