I have played duke nukem 3d for as long as i can remember and i still don't know why the abducted girls were encased in some sort of pod. I know the aliens were abducting them, but to what purpose....if any please enlighten me on this subject

I think it was for breeding purposes. Although I'm most likely wrong.

the story goes (as far as i know) that the aliens left pornography and trapped girls on Earth for their own entertainment purposes.

Yes, the girls in the pods are intended to be part of some kind of reproduction.

This was, apparently, to be explored further in the current iteration of DNF.

Basically the cacooned women are being impregnated. Methinks its mostly the Octabrains controlling the other races to harvest women for their (the brains) reproductive cycle.

Hmmmm i wonder if the lil slimes that get on your face are actually an octo-brain fetus, since in the one level that has the strip club theres an area that has at least 3 to 4 "podded" ladies and a ton of eggs containg said slimers, not to mention the octobrains in that exact area as well. what do you guys think?

Re: Duke Nukem 3d storyline question
I always thought the Protozoid slimers were the women. The coccoons are usually not far from a slimer egg, and not to mention that the cocoons and eggs look alike, especially in terms of size and shape.

I also remember seeing a poster in Area 51 that seemed to hint at this, too.

I thought exactly the same thing in 2006:
